Based on main; it no longer depends on #269. Part of workstream 2, plan reuse, in #285.

What

Context.prepare(query) plans a query once and returns a PreparedQuery. Calling it runs that plan on the tables' current values. A call can first write new values into registered Datasets in place:

step = ctx.prepare(
    "SELECT x.i, SUM(x.v * w.v) AS y FROM x JOIN w ON x.j = w.j GROUP BY x.i"
)
for weights in trajectory: # Datasets shaped like w's
    rows = step(w=weights)  # a pyarrow.Table

Why

In a training loop, the same query runs on every step, and over small tables DataFusion's planning takes longer than running. On a join of two 1,024-row tables (one target partition, DataFusion 55.0.0, i7-8700), a call takes 0.33 ms; ctx.sql takes 0.91 ms.

How

Tests

tests/test_prepare.py (17 tests):

  • the rows match ctx.sql;
  • a call reads what it writes, including on a join whose build side changes;
  • a write matches dims by name, and reaches a table read lazily;
  • a multi-partition plan runs again;
  • a lazy table is planned again, and writing into it raises;
  • each shape, dtype, data-variable and NaN check raises;
  • an unregistered name raises, and so does a table the query reads that has been registered again, by any means, on either path;
  • a write must keep NaT in place, as it keeps NaN;
  • now() is the time the query was prepared.

The section "Plan once" is added to docs/performance.md.

Summary by CodeRabbit

  • New Features
    • Added reusable prepared queries that can run against current table values, with optional in-place updates to registered datasets.
    • Updates are checked for compatible table structure, data types, and missing-value positions. Errors are reported when an update is incompatible, a supplied dataset is not registered for writing, or a table read by the query has been deregistered.
    • Queries using lazy or larger tables are replanned on each execution. Time-based functions are evaluated when a query is prepared.
  • Documentation
    • Added performance guidance on prepared queries, table updates, and replanning.

Merge Risk: Low · up to 560fa

The change is mergeable with a small follow-up: remove the issue number from the TODO comment to comply with repository guidance.

Security architecture risk: Low · up to 560fa

The change operates within the caller’s existing query context. However, a failed registration can separate the Dataset being updated from the table being queried, and shared updates have no defined concurrency or rollback guarantee. No cross-tenant or privilege-escalation path was established.

Retained concerns

  • Low · reliability · inferred: A failed duplicate registration can leave an existing prepared handle writing to a different Dataset from the one its plan reads. from_dataset replaces the registry entry before attempting table registration. If registration rejects the occupied name, the table generation remains unchanged. PreparedQuery retains the original Dataset but checks only name eligibility and generation; _write then resolves the replacement registry entry. The metadata-ordering defect predates this PR, but using that metadata as write authority newly exposes inconsistent mutable-state ownership. This is an in-process ownership and failure-containment concern, not an established authorization bypass.
Security review details

Security Blast Radius

  • inferred — The demonstrated exposure is the caller-owned Context and the backing arrays of its registered Datasets, including other queries observing those arrays. The inspected path introduces no separate principal or remote dispatch. Deployment-specific sharing across tenants or services was not established.

Trust Boundaries and Controls

  • observed — Explicit deregistration and matched replacement/drop SQL remove Dataset metadata and advance the table generation. Prepared calls reject generation changes before writing. The source tests specify this protection for Dataset and non-Dataset tables, SQL replacements, and quoted names.
  • observed — PreparedQuery initialization explicitly invokes SessionContext.sql rather than Context.sql, bypassing that override’s ownership bookkeeping. Whether state-changing SQL can complete through preparation, and its resulting invalidation behavior, remains unresolved; no reachable security bypass is established from this dispatch difference alone.

Resilience and Maintainability Implications

  • inferred — A failure after writes complete leaves their new values visible, while interruption during separate assignments can leave partial updates. Concurrent calls also share the same backing state. These limits require caller-managed recovery and coordination unless a stronger contract is added; they do not independently establish an attacker-controlled failure path.

Hardening Proposals

  • proposed — Bind write eligibility to the captured Dataset owner and commit registry changes only after successful table registration. Explicitly define supported statement types and concurrent or interrupted-call behavior so callers do not mistake plan reuse for isolated or transactional execution.

Do we want to make the copy via numpy, or xarray? I lean towards xarray (that seems like the right contract/boundary).

🌀 Claude: Agreed, xarray is the right boundary. Done in 1a5c5c4: the write is registered[var][...] = new[var], which xarray carries out in place, in the array the table shares. I checked that its memory address doesn't change and that the table sees the write. Two things change with it:

  • Dims are matched by name, as xarray matches them. A new Dataset with its dims in another order is now written in the right places, where before it was refused. New test: test_a_write_matches_dims_by_name.
  • Any writable NumPy array takes a write. Since Register small in-memory Datasets as native in-memory tables #275 sends arrays that Arrow would copy (Fortran order, booleans, strings) to the lazy reader, which reads them on every scan, a write reaches them too. So the C-contiguous requirement is gone. New test: test_a_write_reaches_a_table_read_lazily.

The checks before any write are unchanged: the data variables, dims, coordinates, dtypes and NaN positions must match, all or none.

A training loop runs the same query on every step, and over small tables
DataFusion's planning takes longer than running. Context.prepare plans a
query once; calling the PreparedQuery runs that plan on the tables'
current values, after writing any Datasets given into their tables in
place. On a join of two 1,024-row tables a call takes 0.33 ms, against
0.91 ms for ctx.sql.

A plan keeps state from a run (a hash join keeps its build side, a
repartition its channels), and datafusion-python can't reset it (#283).
Each call runs a copy decoded from the plan's serialized form. A plan
that can't be serialized (a lazy table) or decoded (nested too deep), and
a query that calls grad (xqlsystems/ddx#202), are planned again on each
call. A write must keep its NaNs in place (#284).

PreparedQuery's writes go through xarray's own assignment,
registered[var][...] = new[var], rather than np.copyto, so they match
dims by name as xarray does: a Dataset with its dims in another order
is written in the right places. A write may now go into any writable
NumPy array, since a table reads one either way: shared, or on every
scan.

🌀 Claude: Leaving this one. AGENTS.md makes one exception to the no-issue-numbers rule: a workaround's TODO names the issue that would remove it, as TODO(#NN): <action item>. The comment still explains the workaround on its own.

A write goes into the arrays of the Dataset registered as ``w``, as
``w_ds["v"][...] = ds["v"]`` would, matching dims by name. That Dataset changes
too, and so does what any other query of the table returns. The new
Dataset must have the registered one's data variables, dtypes, dims and
coordinates. Its NaNs must be in the same places too, since xarray-sql
reads a NaN as NULL, and a table works out which values are NULL when it
is registered. To change anything else, register the new Dataset, and
prepare the query again: a prepared query reads the tables that were
registered when it was planned, and refuses to write into a name that
has been registered again since.

A plan keeps state from a run: a hash join, for one, keeps the table it
built. So each call runs a fresh copy of the plan, decoded from its
serialized form, which is much cheaper than planning. Some plans can't
be copied that way: a plan that reads a lazy table (a Dask array or a
lazily opened file), or one nested too deep to decode. These are
planned again on every call, so they return the right rows, without
the savings.

🌀 Claude: Agreed. In 059af80 the docstring says only what a caller has to know: what a call writes and must match, that a table registered again raises, and that now() is evaluated when the query is prepared. How plans are copied, and when a call plans again instead, is now a comment in __init__. A caller can't change either, and gets the right rows either way.

- A write must keep NaT in place, as it keeps NaN: a table reads both
  as NULL, from a validity bitmap made when it's registered.
- Keep the plan's copy only where copying is faster than planning.
  Copying a plan copies its in-memory tables, so over a 36 MB table a
  call took 45 ms against ctx.sql's 1 ms; it now plans again.
- Every call checks that the tables the query reads, through any views,
  are still the ones it was prepared with, on either path.
  Context.deregister_table forgets the Dataset, so a table replaced by
  any means counts as registered again.
- Say that now() is evaluated when the query is prepared.
- Shorten PreparedQuery's docstring to what a caller needs; how plans
  are copied moves to a comment.

🌀 Claude: a code review found four issues, fixed in 059af80 along with the note above.

  1. A write that moved a NaT read wrongly. The NaN check covered only floats, but datetime and timedelta columns are in-memory tables too, and a table reads NaT as NULL from a bitmap made when it's registered. A write must now keep NaT in place, as it keeps NaN. Test: test_a_write_must_keep_nat_in_place.
  2. Over large tables, a call was much slower than ctx.sql. Copying a plan through its serialized form copies the in-memory tables it reads: on a 36 MB table, a call took 45 ms, against ctx.sql's 1 ms. prepare now times planning and copying once each, and keeps the copy only if it's faster. On that table a call now takes 0.98 ms, the same as ctx.sql. On a join of two 1,024-row tables it takes 0.41 ms, against 0.99 ms. For that join, copying stops paying off at about half a megabyte, and docs/performance.md says so.
  3. The fallback that plans again read the tables registered now. The kept plan read the tables registered when the query was prepared. Every call now checks that the tables the query reads, through any views, are still the ones it was prepared with, and raises if not, on either path. Context.deregister_table also forgets the Dataset, so a table replaced by any means, register_record_batches included, counts as registered again. A table the query doesn't read can still be registered again. Tests: test_a_query_reads_its_tables_as_they_were_prepared, test_a_table_replaced_by_datafusion_counts_as_registered_again and test_a_table_the_query_doesnt_read_can_be_registered_again.
  4. now() is evaluated when the query is prepared, since DataFusion folds it into the plan. This is documented, and test_now_is_the_time_the_query_was_prepared pins it.

The three tests for 1 and 3 fail without the fix. tests/test_prepare.py has 17 tests, and the unit suite passes (583 tests).

- A write must keep every coordinate, not only each dim's: a coordinate
  along two dims went unchecked.
- Track every table a prepared query reads, not only the Datasets, by
  how often its name has been removed or replaced: by deregister_table,
  or by SQL that creates or drops a table, which DataFusion runs without
  deregistering.
- A call that plans again starts from the optimized plan kept when the
  query was prepared, so it reads the tables it was prepared with, and
  now() keeps its value, as on the other path.

- Line 255: Update the CREATE TABLE handling around self._forget(replaced) so it
forgets the Dataset registration only when the statement actually removes or
replaces the table. Preserve existing registrations and deregistration counts
when CREATE TABLE IF NOT EXISTS leaves the table unchanged.

CREATE TABLE IF NOT EXISTS over an existing table changes nothing, and
a plain CREATE TABLE over one fails, yet both forgot the table's Dataset
and failed the prepared queries that read it. Only CREATE OR REPLACE
TABLE and DROP TABLE forget a table now, and only one that existed
before the statement ran, once it has run.
