Verification run (fresh clone, Python 3.11 venv): the bumped package installs and imports (scikit-learn 1.5.0, pytest 9.0.3 with numpy<2). No Python file in this paper_harness imports sklearn, pandas or pytest, and it has no test suite (pytest collects 0 tests). The four run_*.py scripts compile. The existing pandas==1.3.5 pin in the same requirements.txt does not build on any current Python, so the full file cannot be installed on the default branch either (pre-existing).
Left open, not merged: this is a major-version bump and the cleanup rule requires the affected test suite to actually run and pass. There is none here, so I cannot satisfy that gate. The change looks low risk (dev requirements only, no code uses these packages). GitHub check repo-standard is green, which is a structure check and not a build or test. Merge when a human accepts that tradeoff.
