I have built a docker image for the pipeline you developed. I found it easier to deploy the pipeline via command line instead of the virtual machine. It is available here: https://hub.docker.com/r/abedkurdi/cano_wgmlst.
It can be used using the following command:
docker run -it -v cano-wgMLST/sample_run/:/data/ cano_wgmlst sample_run.sh /data/contigFiles/ /data/ 40
