Hello. In Section 5.6 ANCOM-BC2 multiple pairwise comparisons, I had a question about the interpretation of the multiple pairwise comparisons
When filtering the res_pair, the columns are diff_bmioverweight, diff_bmilean, diff_bmilean_bmioveright with the reference level being obese. Then when recoding the groups, it is written as lfc1 = Overweight - Obese, lfc2 = Lean - Obese, lfc3 = Lean - Overweight. I'm getting a little confused on the direction and interpretation of the comparisons here.
In the resulting heatmap for these comparisons, can you explain the direction and interpretation for these groups? For instance, Bacteroidetes has a lfc of -0.6 in Overweight - Obese; is this calculated from Obese minus Overweight with a negative lfc suggesting that there are less Bacteroidetes in the Overweight group?
For the Lean - Overweight comparison, Uncultured Clostridiales has a lfc of 0.44. Is this calculated from Overweight minus Lean or from Lean minus Overweight?
I find the tutorial very detailed, but I do suggest including interpretations of the generated results and figures to increase clarity. Thank you for your time.
