Specifically, how are scyphozoa (i.e., true jellyfish) sampled?

It's the same bondgo net as the rest of the zooplankton sampling. It's not considered as quantitatively rigorous as copepod enumeration, but it's consistent over the time series. (According to Harvey.) More of a presence / absence, or low/high indicator.
